Is it worth trying to upgrade prime pitchers or should I just focus on upgrading special edition pitchers and use my pxp on my prime batters?

It's all a personal preference. Me personally, I just went gold and only took 5 of my 12 primes with me. It gets expensive, lol. Had 5 prime starters and only took 400 max Verlander. Depends what level you are too. Silver isn't too expensive, gold gets there, platinum and diamond is crazy high. But also, do what you feel would make your team better. Do you have "easy" access to pxp? (CVC high round, season finals wins) that makes the decision a little easier if you do.

I think prime pitchers would have a longer stay on most teams than any batter. In that respect, I would say it's more than worth it.
